Chanting "we are not afraid" the Islamists and many young people from various groups were angry at an incident that took place in the northern city of Mafraq on Friday.
There Jordanian police had reportedly fired tear gas to break up clashes between Islamist demonstrators and government loyalists.
In Amman the protesters attempted to get into the prime minister's office, but were beaten back by police.
