After struggling a bit I was finally able to setup my new MX Master 3 and MX Keys to my two Mac Mini systems; I used one USB Bluetooth dongle in each Mac Mini.
This is my setup:
Mac Mini DEV – macOS Catalina 10.15.7
mouse and keyboard connected with one USB Bluetooth dongle
Mac Mini PH – macOS BigSur 11.1
mouse and keyboard connected with one USB Bluetooth dongle
Flow is correctly setup on both systems as stated on the Logitech site:

The problem
When I move the mouse to the "hot" spot – I mean the area close to the edge of the monitor that get highlighted by Logi Options when I click on each of the two systems in the flow setup screen – most of the times the cursor does not move to the other system as it is supposed to do and this is the main reason I bought Logi mouse and keyboard.
Sometimes it works but rarely and, usually, it works more from Catalina to BigSur than vice-versa.
I think the Flow software still need some work.
If I can suggest a feature for Logitech developers, it would be nice to be able to switch both keyboard and mouse using the special keys on the keyboard – I mean the 3 keys labelled 1, 2 and 3 on top of the arrow keys.
I am now (December 29, 2020) in touch with Logitech support to see how they will fix my problem.
This video was made to show Logitech support the frequency in which the mouse does not change computers and is one of the several information I supplied them in order to help them to fix this issue.
After one month I am still waiting Logitech to fix this problem, even tough I supplied all the information they asked for.
On January 23, 2021 I asked if there are any news but nobody even answered to my last message.
Lately it seems to me that this is becoming the standard behavior of companies that promise you 24/7/365 support on their web sites before you buy while they totally forget you once you have a problem that, apparently, they are not able to fix.
In this case this is a feature unique to Logi hardware and I bought their products just for that.
We should use Internet also to share these issues and not only to promote products just to get people clicking on affiliate links.
I'm getting tired of this behavior and I think we need to share our experiences so that people can get a real idea about how companies support their customers after they got their money.
I will be more than happy to let you know once Logi (Logitech or how they want to call themselves) will be finally able to solve the issue.
Epilogue
At the end of 2021 as apparently there is no way to fix the problem I asked and received a full refund on my order from Logi: at least I know that they are a company I can trust and I will keep buying their products in the future.
