Cersi knows about the long-term effect of killing Ned. She knew that killing Ned means, the North would definitely not accept Joffrey as their king and declare war on the Lannisters. Also north is one of the biggest Kingdoms in westeros. Losing their support and fighting against them is not easy.
Also, if Ned is killed, people will forget the fact that he is a traitor and concentrate on taking revenge.

Her plan was to send Ned to the wall and prevent all the chaos if they would have killed Ned.
By sending him to the wall, she would protect her children. Which was and is all she desires. She never cared for any throne.
When Joffrey commanded Ned’s execution, she saw the North + Riverlands marching under the banners of the young wolf. Because they loved him.

Most of all he was respected by his vassals and his people. Also he had the Riverlands behind him by the virtue of his marriage to Catelyn.
What would his vassals do when the whelp their Lord accused of being a bastard, publicly dishonored him and had him beheaded? They would rise up in rebellion.
That’s two armies, coming at them for blood.
Further, Lannisters also stand accused of poisoning the former Hand of the King and the Lord of Vale Jon Arryn. The other two Baratheon brothers had no love lost for them as well. Dorne was already upset with Taiwin Lannister since they had Gregor “The Mountain” murder Elia and her children.
So potentially 5 of 6 major powers of Westeros were against the Lannisters (the iron born aren’t much of a threat on land and the loyalty of the Reach isn’t known at that point). Instigating two by killing Ned, when all the other are hostile might as well would pit them in situation they couldn’t possibly survive let alone win from. And that came very close to being real had it not been for the shear brilliance of Tyrion (Battle of the Blackwater) and Taiwin (The Red Wedding). Cersi and her children may as well have been burned at the stake by Stannis and Melisandra.
