I'm gonna be honest here and say that I thought Huey was innocent.
But after learning that he had used his own son Hal, aka Otacon, as a test pilot, more or less caused Strangelove's death and installing the x-ray device that caused the vocal cord parasites to mutate, I felt very tricked and betrayed.
No wonder Strangelove sent Otacon away from Huey if he was willing to do such things to his own family.
