You will need to boot back into the recovery to either:
Inject MultiROM or flash the Xposed Framework. Otherwise your Xposed modules won't work and there may be a chance that your secondary ROMs might not appear again!

So do all that after FlashFire has finished flashing the images and injecting SuperSU.

If you are running with a custom kernel you should update your kernel either before or after updating via FlashFire unless you are on the stock boot image, then you need to select to flash the boot partition!
