Flying a drone in Japan means you need to know the rules and laws BEFORE you even consider it.
The first is that you should not be a beginner. At least 10 hours of flight experience plus an license or documentation.
The 30 / 30 / 30 / 150 Rule:
Stay 30 meters (100 ft) away from people, cars, building even in flight!
Do not exceed 150 in height. This is the law.

Check the DJI map for no fly zones.

Even if it not a pink /red no fly zone, never fly over crowds of people unless you have a permit and you are with an event organizer.
Do not fly over Tokyo Bay even though it’s not pink. There is no place to take off near by and it is risky.
Bottom line: unless you have a permit, ALL OF TOKYO is no fly! This goes for Kyoto, Osaka, Himeji and any town.
The police may have updated or different maps and their maps are all that count. If in doubt, ask tourist office or the police.
