Use the Diminished scale, starting with a half-step, when you have a Dominant chord that has a 6th or 13th in it.
Use the Altered scale when you have a Dominant chord with a b13 (#5).
These are basic suggestions, and do use your ears first and foremost! Sometimes, the "wrong" scale can sound super cool. By the way, there are no "wrong" scales. It's all about how you apply them.
Above all, you should focus on creating good lines and not think too much about the scale. The scale is just a flavor and not the law. You can mix scales and come up with hip ideas, but you must develop a strong sense of harmony and phrasing. Once you've got that, you can play almost anything and it's going to sound cool! Listen to Michael Brecker for example..
